I finally got my baby back tonight from the mechanic. After checking the fuel pump, cleaning the tank, installing the proper hoses inside the tank (the ones that were in there were not meant to be submersed in gas and were mushy) new vacuum hoses and new filter, she running great! Hopefully it will stay that way.

so do we presume [dangerous asuumptions] that the fuel hoses had swelled restricting the fuel flow?

Well, the first 30 miles were great, then the coughing, popping and dying returned. The same thing happened when the previous owner replaced the fuel filter and after inspecting the fuel filter each time it was filled with crud/rust. I can't see any rust in the tank but I'm assuming that its probably rusted in the lobes and its plugging up the fuel filter after 30 or so miles. I'm hoping that removing the tank and cleaning it will fix it, if not I'll send it off to have it cleaned and coated. I'd do it myself but it has custom paint and I'd hate to ruin it.

I spent a day going over the shop manual. Man, they should fire who ever translated it into English! When I finally made sense of the manual I realized that there are actually two relays. One for each cylinder. I've run several tanks for Sea Foam through the bike and two tanks of injector cleaner through the bike with no results. The fuel filter and fuel pump seem fine. I took the plastic of again as we were going to reset the TPS and I happened to check the two relays and whatever the thing next to the relays is. All three seemed to not have been seated properly. I pushed them all in and took the bike out and low and behold no problem. I didn't get a chance to take it out very long so Sunday will be the real test. New tires and hopefully the bike will brake them in properly.
